Income tax and GST are the two filings most businesses sign every year. Both accept a Class 3 signing certificate, both register it against your PAN, and both fail in the same way when the name does not match.

Which certificate these filings need
Class 3 signing is enough for both. You do not need the signing plus encryption combo unless you also bid on tenders, which is a separate requirement.
One certificate covers both portals. A director who signs the company’s income tax return can register the same certificate on the GST portal — there is no need for a separate tax certificate and a separate GST certificate.
Who has to sign, and who can choose
Income tax e-filing requires a Digital Signature Certificate for:
- Companies and LLPs, on every return
- Taxpayers whose accounts are subject to tax audit
- Political parties, and certain trusts and institutions
Individuals and smaller businesses outside audit can verify with Aadhaar OTP or a bank EVC instead. If you have the option and file once a year, you may not need a certificate at all — we will say so.
GST requires one for:
- Companies and LLPs, on registration and on returns
- Foreign companies and non-resident taxable persons
Proprietors and partnerships can generally use Aadhaar-based EVC. Registration itself often forces the issue: applying for GST registration as a company requires a certificate before the application can be submitted.
The PAN name must match
Both portals link the certificate to your PAN. If the name on the certificate differs from the name on the PAN record — a missing middle name, an initial where the PAN has the expansion, surname first instead of last — registration fails and there is no way round it.
Read the name off the PAN card exactly and apply in that form. Correcting it later means reissuing the certificate.
Registering on the income tax portal
- Install the driver for your USB token and plug it in.
- Log in to the income tax e-filing portal.
- Open My Profile and choose the register DSC option.
- Enter the email registered against the certificate.
- Install and run the portal’s signing utility when prompted — it is the component that reads the token.
- Select your certificate and confirm.
Re-register after any renewal. A new certificate, even with an identical name, is a different certificate; the portal will not accept it until it is registered.
Registering on the GST portal
- Plug in the token with the driver installed.
- Log in to the GST portal.
- Open your profile and choose Register / Update DSC.
- Select the authorised signatory’s PAN from the list.
- Run emSigner, select the certificate and confirm.
The signatory you select has to be someone already added as an authorised signatory on the GST registration. Adding a new signatory and registering their certificate are two separate jobs, in that order.
When emSigner will not work
emSigner is the single most common support call on the GST portal. Work through these in order:
- Run emSigner as administrator. It needs to open a local port and will fail quietly without permission.
- Start emSigner before you click the signing button, not after.
- Allow the local connection. The browser talks to emSigner over
127.0.0.1. Antivirus and firewall software frequently block it. - Check the token is visible to Windows. If Device Manager does not show it, install the driver from the downloads page.
- Close other applications holding the token — another portal tab, a CA’s token manager, or a second copy of emSigner.
- Check browser settings. Trusted sites and protected mode can block the prompt entirely; the browser configuration guide works through it.
If it still will not sign, call us — we do this over remote desktop most working days and it is usually settled in a few minutes.
It has to be on a FIPS token
Class 3 certificates are issued onto a FIPS 140-2 or 140-3 certified USB token and cannot be copied to another device. If you already hold a working token with a spare slot, a new certificate can often go onto the same one. The USB token guide describes the devices and which are plug and play.
Renewal, and why it always bites in filing season
A certificate expires on a fixed date whether you use it or not, and an expired certificate cannot be renewed in place — a new one is issued and downloaded onto the token again. Then it has to be registered on both portals again.
